Although the information could be the same, genetics happen in a "chemistry media" instead of a digital one, and most of the functionality of proteins is related to its physical structure, so I'm not sure if DNA could generate similar proteins with a different DNA encoding scheme.

And your post seems to mix this 3 distinct things. As far as I can understand, this is not even wrong.
If you want to refine your view, I would suggest you to propose (and actually do) some experiment, try to prove it wrong. The best result to expect is a better model; the worst, you can work and make your interpretation more coherent with the model and the reality.
